International development and humanitarian NGOs

International NGOs work in dozens of countries, each with its own tax rules. Many of those countries apply withholding tax (WHT) to various payments, and some of those payments go to staff: per diems, allowances or certain reimbursements. Getting WHT wrong can damage relationships with host governments and donors. Business Central 29.0 brings employee transactions into its withholding tax capability.

The industry challenge

An NGO with country offices across Africa, Asia and the Middle East might pay field staff:

  • Daily subsistence allowances during field missions
  • Transport and communication allowances
  • Reimbursements for program expenses

In some jurisdictions, certain of these payments are subject to withholding tax. Country finance teams often handle WHT on staff payments manually, in spreadsheets or through payroll workarounds, while vendor payments go through the ERP's standard withholding tax features. That inconsistency causes errors, makes audits harder and leaves head office with little visibility.

Donors also expect strong financial controls. Tax errors in a country office can become findings in a grant audit.

What Microsoft delivered in Business Central 29.0

According to Microsoft, Business Central 29.0 extends withholding tax to employee transactions. Key capabilities include:

  • Applying withholding tax rules to employee transactions
  • Calculating WHT amounts automatically from configured tax set-ups
  • Keeping tax treatment consistent between vendor and employee transactions

Microsoft explains that when an employee transaction is created, the system finds the applicable withholding tax configuration and applies it. This helps organizations meet local requirements for employee-related payments while keeping financial records accurate.

A related Expense Agent capability, automatic WHT on expense reports, is in preview with general availability planned for April 2027.

Where the value shows up

Business areaImpact for an international NGO
ComplianceWHT applied consistently to staff payments in each country
ConsistencySame approach for vendors and employees
Audit readinessClear records for tax authorities and donor auditors
Head office visibilityWHT on staff payments visible in the ERP, not in spreadsheets
WorkloadFewer manual calculations in country offices

For NGOs, consistency across offices is as important as accuracy in any single one. When every country office uses the same mechanism, head office can support and check them far more easily.

A worked scenario

Consider an NGO running health programs in eight countries, with a Business Central company for each country office (an illustrative example). In two of those countries, field allowances paid to staff are subject to withholding tax.

Before, the country finance officers calculated WHT on allowances in spreadsheets and posted the totals manually. A donor audit found inconsistencies between the two offices. With withholding tax on employee transactions, each office configures the local rules. When allowances are recorded as employee transactions, Business Central applies WHT automatically, the same way it does for vendors. Head office can review WHT across both countries, and the next audit has a clear trail.

Adoption considerations

  • Confirm the status. Check whether the feature is in preview or generally available for your localization.
  • Map local rules. Work with local tax advisers to define which employee payments attract WHT and at what rates.
  • Separate payroll from expenses. Be clear which payments run through payroll and which through employee transactions.
  • Align with vendor WHT. Use consistent set-up conventions across vendor and employee WHT.
  • Train country finance teams. Make sure local staff understand the new process and its controls.

The bottom line

International NGOs carry a heavy compliance load across many jurisdictions, with donors watching closely. Withholding tax on employee transactions in Business Central 29.0 lets them treat staff-related WHT with the same rigour as vendor payments. That means fewer manual workarounds, more consistent country offices and cleaner audits.

If staff-related withholding tax is handled outside your ERP today, it's worth reviewing your approach with an experienced Business Central adviser and local tax experts.
